In short: the image of one guy and his sword is attractive, especially to American notions of rugged individualism, but the fact of the matter is, if a daimyo and his entire line got wiped out, rendering his vassals ronin, the Shogunate would notice, and act.
This would be a threat to Shogunate authority, to the safety of neighboring domains, and a possible trigger to peasant uprising, all of which the Shogunate would want to avoid.
